They were looking for someone named Sam who has killed hundred of their grunts. Team Aqua left the place but Vege was alone there. He took a oath that he will make the world free from the Team Aqua.

Also, it has never been canonical for team Aqua nor Team Magma to KILL people. They were extreme activist groups interested in summoning Kyogre or Groudon respectively to expand the sea/land. Nt killing people, they weren't the mafia. (Even if they were the mafia, they wouldn't shoot up an entire town over a grunt. The mafia tends to shoot their grunts themselves).

Anyway, having an orphan character myself, I can't tell you how to pull off the "family killed in front of him" business, but a rampaging Pokémon and a powerful trainer defeating it or capturing it to save Vegetunks would probably be more appropriate, since that is more canon-ically possible. If you decide to stick with Team Evil, then PM me after you Edit it.
